Special collections in the Bodleian Libraries comprise manuscripts, rare books, printed ephemera, maps, music and digitised collections in libraries across Oxford. The largest concentration of special collections can be found in the Bodleian Library (Department of Special Collections and Western Manuscripts and Department of Oriental Collections) spread among a number of libraries in the Bodleian Group, namely the Central Bodleian, the Bodleian Japanese Library, the Philosophy Library, and the Commonwealth and African Studies Library at Rhodes House.

In addition, the Taylor Institution, the Sackler Library, the English Faculty Library, the libraries of Bio- and Environmental Sciences and the Leopold Muller Memorial Library (part of the Oxford Centre for Jewish and Hebrew Studies) also hold special collections.
